Yes. It's not in your path. 

Assuming that XFree86 is in /usr/X11R6/bin, type:

export PATH=$PATH:/usr/X11R6/bin

and then run XFree86 -configure

Or:

cd /usr/X11R6/bin
./XFree86 -configure
